Update File Version with FTP Upload

Hi there – I have two large documents that live in my library. When I uploaded version, I used the FTP directory to do that, and it worked great. But now I need to upload a new version and update the statistics. When I added the new versions to the FTP directory I processed them successfully, but now they’re located in the folder with the original documents. They need to be updated revisions of the initial docs. Can you please tell me how to accomplish this?
