@jnesen, @guyverdan – This almost always is the result of having a large nav menu with lots of items. WP has a weird limitation on how much data can be passed when saving nav menus, if you have a ton of menu items, or even 20 with multiple plugins adding custom nav menu item fields it can cause it to truncate the saved data, resulting in weird data losses.

Otherwise there are no reasons you shouldn’t be able to save more than one.

That said can you confirm the roles that got unchecked were built in or custom roles, and if custom did they happen to have - in them?

We have indeed some 100 menu+submenu items (on 3 levels).
Our roles are a mixture of built in and custom roles without – in the names.

@jnesen – In that case you may be up against the built in limit of WordPress core for how much it will accept at once.
