Execute Pending Order Programmatically

I’m trying to programmatically create an order to be be completed in a later date with crons.

I’ve gotten everything working with generating the pending order, but I cannot get the pending order to execute to have the payment process through stripe.

Can someone explain to me the flow of a payment? Or point me to some documentation where it could steer me in the right direction?
