I get 500 Internet Server Error if I just click on "Change Permalink" button ..?

I am having trouble with my site. It is currently being hosted by Godaddy.com and is a brand new install. Now, changing or just clicking on change permalink gives me 500 internal error. Also, every single time my .htaccess file get reset. When I get error, my .htaccess file gets empty! all it contain is # start #end, nothing inside. When I upload another .htaccess file, everything work but when I click on permalink, bamm! 500 internel server error and empty .htaccess file. I contacted Godaddy support team and they said contact wordpress ;). Does anyone know how to fix it.
