[Plugin: Head Cleaner] skipping loads of content and putting Doctype into footer

Dont really know how to describe this, but merely activation this plugin skipe the whole query on a page and inserts the following at the wp_footer.
seems to be affecting all my single templates, but not the archive pages. All valid html throughout.
