Media uploader not working

The media uploader on my blog stopped working when I updated to version 3.5.1. It’s not coming up as a popup anymore (or whatever it’s called) and it’s opening up in another window. I just found out today that the popup to add links in a post also doesn’t work. Is there any way to fix this?
