SEO by yoast conflicting with latest update of WP and pages

I have a Ajax theme and since updating to new WP, SEP by yoast is conflicting with pages so I have had to deactivate plugin. Pages return a 404 error even though they exist. This needs to be fixed as is usually a good plugin but needs to keep up with WP updates..
