Have you tried switching to the default 2012 theme to rule out any theme-specific problems?

I will try but will that mean that I then have to create a 2012 child theme and lose my settings for the 2011?

No. You can switch back & forth between themes without losing anything.

When disabling the plugins I noticed that I had not disabled the Ultimate Back To Top Button plugin. Could this have maybe caused the conflict.

should I go back to how I was and try disabling it or are you still looking at the 2012 theme.
