Mapped my main domain on itself

Hi Really hoping someone can help me.
I had loads of trouble sorting out the mapping of a domain onto a new site I am building for myself, I followed all the instructions but it was just getting caught in a loop I think because my on my hosting cpanel (FatCow) I’d left the new domain(newsite.co.uk) pointing at it’s unmapped address(newsite.mainsite.com)
I tried parking it but just got some random advert for domains in my sites place. In the end I managed switched it so it was pointing at my main folder (/mainsite/) and it was all going swimmingly!
Then I went to edit my site and when I logged in as a superadmin, and then went to try and edit my new site it just kept asking me to log in, but everytime I did it it would put me to my main site’s dashboard.
After looking on line i misunderstood a comment someone had posted and I added a primary domain map of my main site onto my main site. at which point I couldn’t log into my super admin or anything else. Yep – I’m an idiot and the moment I’d done it thought why would that possibly help?!
Anyway I managed to get my site back up by going into the wp-config, and removing the sunrise line, then it would let me back in so I uninstalled the mapping mu plugin and deleted it and thought everything would be fine to renistall it and set it up from scratch.
Here’s the problem(well the most pressing at the moment) When I reinstall it it it reverts to the point where I can’t login to my super admin again.
I’ve tried to delete everything on my hosting server and replace with an old copy of my site before domain mapping(probably no the best way I know) but still everytime I install domain mapping it breaks the super admin.
Any ideas as to whether the plugin is keeping some info and how I can clear this to start afresh?
Sorry for the ridiculously long post. Really need help on this if anyone has any ideas.
