search engine only shows website url instead of full post url (slug) ?

hey, joost.. i have a big problem since i updated new version of yoast plugin because after updating this great plugin my search results are changed. example : if i set my post url https://howthingsdone.com/index.php/must-have-wordpress-plugins/.. and after searching in search result it gives me search result on 2 / 3 page with a big problem of my url. it only shows https://howthingsdone.com/.. and direct redirect my reader’s to my homepage instead of my post.. please help me out..
