Animation in iframe (necessary) flickers grey and rotational axis are misplaced

Since last week, without any tampering with our website, the following issue occurred; whenever the animation on this website is played, the rotation of several elements around their respective axis have changed position. This happens in Chrome on Mac (both retina and non-retina macs).
Another issue with this iframe method which has plagued this project for a while already is the following: everytime the user scrolls or the Chrome web-developer is started, the entire website is being greyed out for several seconds, except for the animation itself. It happens on both Mac and Windows (7-8) in Chrome.
*The reason I’m using ‘iframe=true’ is because it otherwise conflicts with the jquery being loaded by the theme.
