affiliate links, javascript and caching

Hi,
I am having difficulty with my affiliate links tracking correctly after activating W3TC.
There are two types of links. Text links and hotel search box links. It seems like the problem mainly centers on the javascript search box links with this code:
<script type='text/javascript' src='https://www.hotelscombined.com/SearchBox/111111'></script>
I have this code on pages and in sidebar widgets. Neither tracks correctly.
Is it possible that this is being cached and will only track one lead per caching period? That would explain the link statistics.
If this is the problem, how can exclude caching of search boxes? I can’t use a url exception because the url changes depending on the search parameters.
Any ideas?
