Outbound links from the theme templates

Links in the theme aren’t being tracked as outbound links in GA. I thought the plugin handled all the links on the page, but peering into the code it appears this only updates links within the content, widgets, comments or navigation…
Is there a way to add the link to links within the theme that I am missing?
