There shouldn’t be anything like that going on in current versions of the plugin…are you using the most up to date version?
Most WooCommerce users are able to use both plugins together with no issues.
It’s possible that there is a unique configuration on your site that we were not able to predict, or some kind of conflict that needs to be resolved. If there are any issues with the plugin we will of course issue a patch to fix things. (When something is discovered, we try to fix it within a day.)
