Woocommerce/MySQL using 100% CPU

In the last couple days our Woocommerce site has been running really slow. I check the processes on the server (Digital Ocean) and I see MySQL is almost always over 100%. If I deactivate all plugins (except Woocommerce) it doesn’t help. If I deactivate Woocommerce, then the usage drops to a normal 5%. We have 2700+ products and more than 45000 orders in the system.
I’ve tried backing up and moving the database to another server, but once I connect, the CPU on that server goes to 100%.
Any ideas?
