I have now tested your site with the Link Checker twice and it works fine, but I have fixed some bugs in the crawler 12 hours ago. Maybe the issues which caused your problem were already fixed. May you try the Link Checker again and report me if it works? By the way, the changes were made in the backend service, so there is no update for the Link Checker plugin.
I recognized two things during my test:
1. Your events plugin creates lots of 404 errors. It shows for example a page that there is no event in a category, but returns a 404 error. These errors may look like false positives to you, but are correct.
2. The response time of your website (from Europe) was relative slow during my tests (now it seems better). The Link Checker needs thus some time to crawl your website. In my first test run some pages also timed out, which resulted in an error 500. The second run went fine.
