Old plugin to new plugin, too many files, a lot of shortcodes

I’m in the process of rebuilding a large site of ours that has almost 800 PDFs uploaded through the old version of the Download Monitor plugin. I installed the new version on our new WordPress installation, as well as the legacy importer, before transferring the DLM database into the new WordPress database. However, I’ve come into two major issues:
1: The database is too big, and will only import around 100-150 uploads at a time, and running the legacy importer again only reimports the first files, so I get an issue with duplication as well
2: Even if I get past this issue, there are almost 800 posts with the shortcodes in them that I’d need to update, which isn’t going to be a fun task.If you know of any workarounds to these issues, I’d love to hear them. If not though, my plan is to reupload the old version of the plugin, and have it running simultaneously with the new one, gradually updating the old shortcodes to the new ones. I noticed that the plugin folder for the new one is named the same as the old one. Is it possible to run them in unison?
