Problems with automatic upgrade

I have created two blogs in WordPress (latest version). Both are uploaded to the same server using the same database. One works smoothly and could be upgraded without any problem, but the other one has to be upgraded and the necessary plug-ins added manually.
As I see that, many other users have the same problem, I’ll be grateful if anybody could help me to fix the mentioned problem. I have tried all the tricks found in the Internet.
