What about already-existing affiliate links?

This plugin will not do anything to your existent affiliate links.

Will they automatically be localized or do I have to go in and manually update each one of them?

The plugin does not come with a localization ability. However, there are plugins that can handle it. Including the followings:

– Amazon Link Engine https://www.ads-software.com/plugins/amazon-link-engine/
– Amazon Affiliate Link Globalizer https://www.ads-software.com/plugins/amazon-affiliate-link-globalizer/
