Auto Update not working on SubDirectories?

I have a few blogs – the ones in the root directories upgraded fine and the ones where the blogs are in a subdirectory – https://www.mysite.com/blog I cannot get the auto update to work correctly. I am entering the same information for hostname, username and pw that I enter in an FTP program for same and that works… any ideas?
