Problem with site using Shortcodes in All Embeds

Hi, my website is using custom shortcodes to embed facebook and youtube videos. It uses Javascript Api to embed the video. The problem I encounter with Instant Article plugin is that, it omits the javascript part and display the codes as text. Is there a way in the plugin to output the result of my custom shortcodes with Instant Article compliant codes? Thank you so much.
