Selecting RFQ as the checkout option doesn't work any more.

    Not sure. I would unselect everything in setting. save and then go back and change to normal/rfq and see what happens.

    If that does not work you can uninstall and reinstall again.

    It was my fault. I copied the WooCommerce templates to the mytheme/woocommerce/ directory which I think was overriding the Woo-RFQ templates.

    Yes. It would override. If you are trying to override the templates, then copy from the ww-rfq template to your mytheme/woocommerce/ dir and modify them there.
