Hello! Glad to hear the NS Cloner has been useful for you.

The way you accomplish what you’re asking is that you have to use Domain Mapping. So:
    1) Clone normally. The internal domain of the new site is always controlled by the domain of the main site. This cannot be changed.
    2) Once it is cloned, then configure the Domain Mapping plugin settings for that site. This involves a couple step including setting DNS correctly for the .com domain to point to the same IP address of the .ca domain (because that is the root site). Then, create the entry for the .com domain in the domain mapping settings for that site. If everything is set up correctly, WordPress will then serve the new subsite on the .com domain.

Note that the Domain Mapping plugin is a totally different plugin and we can’t really provide help with that. This is a more advanced setup and there are some potential snags if you are not really familiar with the quirks of domain mapping. For example, if themes or plugins that you are using are not coded properly OR if you have static URLs in your site content that gets cloned, the NS Cloner will not be able to replace those to the mapped domain that doesn’t exist yet, and you might have broken images or links. You’ll need to be prepared to do some extra clean-up if the cloned site resources were not previously handled in a disciplined and careful manner, using relative links / etc.
