For recreating the blue-on-white colour palette you had on WordPress.com, I created a Gist with the CSS here:

Don’t edit the theme files directly, otherwise your changes will be overwritten every time the theme is updated.

An easy way to add custom CSS is to use the CSS editor included in the Customizer as of WordPress 4.7. Head to Appearance > Customize > Additional CSS to copy over the custom CSS I provided above.

You can add a logo in the self-hosted version of Cyanotype by activating the Jetpack plugin.

Adding new widget areas to a theme is a bigger project that will require first making a child theme and having some code knowledge in order to modify your child theme Making a child theme means your changes won’t be overwritten when you update the theme.
