We have two side bars, one on the left and one on the right.
I have noticed that on certain pages (e.g. archives for categories www.setificio.gov.it/2013/7/?catid=4 or pages belonging to a custom taxonomy www.setificio.gov.it/trasparenza/tassi-di-assenza/) widgets disappear from the right-hand bar, although they are correctly set to appear there using widget logic. They work fine if I move them to the left-hand bar (which is not where I want them though!).
I know it’s something in the theme but I have no idea what code I should look for and in which .php files (although my best bet is the one called rightsidebar.php)
My WP is updated to 3.6, but the same issue was there with 3.5.2.
Any help would be very appreciated!

Here’s what is happening on the https://shrinkingjeans.net dash:
-I can add a Text widget but when I save, nothing shows up on the site.
-I cannot deactivate all the plugins. Even with a network deactivate. I had to go into my cpanel and manually move them. Still didn’t work.
-my be unrelated, but recently our post scheduling has been wonky. Sometimes is doesn’t work.
-other sub-blogs that are running the same theme/plugins work fine.
-I just recently added blog ads code. Everything seemed to be fine. I’m running blogads on other site, and they are fine.
-these are the plugs we’re running. we recently pared down: askimet, disqus, feedburner feedsmith, get the image (required for my theme to work properly), shareaholic, smart youtube, Top 10, w3 totalcache, wpmu domain mapping, wordpress seo, wp database manager, ziplist recipe plugin.
Can someone please help? I am no expert, but have been running this site on my own for the past 3.5 years! I am willing to pay someone to help me sort out this mess ASAP.

So, little Indiana was having widget issues. They kept disappearing! They haven’t come back so I’ve added new “temporary” widgets for now. I’ve lost what I had before. 
I upgraded my WP from 2.8.3 to the latest and greatest hoping it would fix the problem. So far — my widgets are sticking but now if you look along the middle column, where the first post is “Klein Brot Haus” you will notice that there is no category at the top of it — in fact, each of the images that line the middle column are all supposed to have “town” categories above the tops of them: Brookston, DeMotte, Delphi,etc. etc.
I am at a loss for what to do. I am still using the freebie version of Branford Magazine. I plan on upgrading to the pay version but I am in the midst of having a new site redesigned and I just can’t do it all! 
I’d appreciate any help. I have no idea where to begin. I looked in my theme files and everything is there — it’s just not showing up.
PS I am not an html wizard — my knowledge is pretty basic.
