You would have to build your customized handling of commissions. You could fork from the Affiliates WooCommerce Light integration and use your customized rate where the referral rate is determined: https://github.com/itthinx/affiliates-woocommerce-light/blob/6c96f487b59477727e9f4a86c9719f2bd157344e/affiliates-woocommerce-light.php#L381

Although I think that basing the rate on link hits is going to be highly unreliable, you could work with the plugin’s hits table to try to figure out whether one rate or another should be applied. But given that you cannot fully rely on that (think simply private browsing) I’d say it’s unlikely that the approach would yield a consistent result.
