2.1 Link problem

I am not fully versed on wordpress code, but I noticed after I upgraded to 2.1 using the freshy theme all my links in the sidebar disappeared and there was an error. Also now within that theme it cant differentiate between Post categories and Link categories. Is there a difference way that 2.1 stores links and link categories in MySQL?
