2.5-RC2 Tag Permalink Not Working In Posts

I have an install of WordPress 2.5-RC2, and the permalink option for tags is not working properly.
I have set the tag base to /tag/ and if I type in ‘https://www.domain.com/tag/test-tag’ it works fine, however the links that are generated at the end of each page display as:
https://www.domain.com/?taxonomy=post_tag&term=test-tag
Is there anyway to make the URL at the end of each post link to the permalink? Is this a bug? TIA
