404 error/500 internal errors across multiple websites

    I am having repeated issues with a high percentage of my websites. There are two problems:
    1 – All pages apart from the Homepage throw up 404 errors. I am able to login to the back end and save permalinks and this corrects things.
    2 – I had 5 websites offline due to 500 internal errors. Restoring back ups corrected this.
    The host said that it suspects an issue with .htaccess as installing a basic one restored the website.
    I suspect that something in IThemes is writing to the .htaccess and causing issues. What can I look out for to see if I can find a common theme please? They use different themes and are running latest plugins/WP.
