404 page not found error

I have updated to the latest wordpress, and reinstalled it a couple times wondering if the install was incomplete. My home page on the blog shows up, but any link will take you to the error (404). Within wordpress, even though I am up to date it is still showing that there is an update available and do update now. Also, my plug ins will not update. I am getting a time out error occasionally (but pretty frequently) as well as “failed to open page” while I am saving something on a page. I have tried re-saving permalinks, repairing the tables in myphpadmin, I have tried uploading a .htaccess file through ftp but it says it is incompatible,… I am at a loss. I am not very knowledgable in this stuff. I like to click a button and it work so getting into the codes and stuff will need to be spelled out very clearly. Thank you for any help, I am at a total loss and I fear that following all the fixes I have found may have made it worse.
