5.01 breaks website with php pages

Yesterday evening my sites were automatically updated from 5 to 5.01. One site was broken and un usable. It contained many php files, which no longer worked. I constantly got :page not found” errors. I had to restore from backup to get back to 5 and to get the site working again. I disabled automatic updates for the time being. Is anyone else having similar problems with 5.01?
