Add-on Domain Problem

Hi,
So I have two separate installations of wordpress running. I am currently hosting with Host Gator and have one main domain and one add-on domain.
I originally had my main website at mainpage.com and my add on domain at addondomain.com. Addondomain.com was in it’s own directory.
I decided I wanted to revamp addondomain.com. So I created a new directory and redid the website entirely. I then switched addondomain.com in CPanel to point to the new directory for the revamped site. But now when I go to addondomain.com, the website loads the homepage fine, but any links on it to other pages show the link back to maindomain.com/newdirectory/randompage.
Is there a way to make sure all links are under addondomain.com? So if I clicked on a link called “About Us” on addondomain.com, it would go to addondomain.com/aboutus and not maindomain.com/newdirectory/aboutus.
It’s very confusing even to explain; I hope this helps you understand my needs.
