1. are there any ways to automatically add the custom fees to the price based on the transaction methode and the country of the customer? Or do i have to configure all the different fee settings on my own?
This is not a feature that is included in WooCommerce core by default, however, you can use plugins to achieve this functionality, please check:

2. Does anybody have any suggestions which free payment gateways you would choose for your woocomerce online shop?
The answer will depend on your needs, you can download the most common payment gateways on our marketplace for free Please note each payment gateway has its own fees, once you start to receive payments, the payment gateway will charge its fees, for the most part, they are affordable.
3. What security precautions should my site have (besides an SSL certificate)?
It is highly recommended to consider a robust payment gateway, that will help you when you need it and that is able to provide multiple options to your customers, for disputes, subscriptions, multi-currency, refunds, etc.
