admin url is admin.mysite.com WP Super Cache wont apply to main site

As the title suggests we are using admin.mysite.com for security reasons. We are looking to use WP Super Cache but when installed it only applies to admin. and not mysite.com is there a way around this? Or what can we do to make this work?

Note: admin.mysite.com is then VPN restricted.
