Ads and Scripts cause "Served supercache file from PHP"

Why is it when there is an AdSense ad or even a Facebook widget on a page that the Super Cache uses, “WP-Super-Cache:Served supercache file from PHP” when the system is set up for mod_rewrite, but when their isn’t an ad or other script on the page it uses mod_rewrite as advertised?
I have a huge performance difference between the two with the file from PHP the slowest of the two…by far.
Is there a way to cache those pages with ads and Facebook, etc., widgets without it having to resort to using the database?
