After upgrade from 2.51 to 2.6: custom media upload path broken

I have my custom media folder at “mydomain.com/media” and not mydomain.com/wp-content/upload. I have this configured in the backend. But after the upgrade the upload manager does not upload to /media” and so it is not working. Any ideas?
