All pages become visible

So I’ve been experiencing an issue on a few site where the pages that were being excluded from the navigation all of a sudden become visible. Today it happened for the second time in as many weeks, and I’m not quite sure why this is.
I noticed this plugin is compatible up to 3.4.2, so could it be an issue with it being so out of date, while I’m running 3.8.1? Are there any updates from the developer coming for 3.8.1 compatibility?
If not, does anyone have any suggestions on an alternative, as this is causing us unnecessary support issues.
