Anyway to use with custom taxonomy?

I see a number of threads that people are unable to get this plugin to work with a custom taxonomy like:

/custom-post-type-slug/custom-taxonom-slugy/custom-post-type-post-slug

However I don’t see any sort of solution.

Is there one besides disabling the plug in and doing by hand per the references to Stack Overflow solutions?

Seems like there should be a way as it would be one of the primary reasons this plug in exists.

I have a feeling it might be something with how you actually name the page you use for the single page but single-custom-post-type.php doesn’t seem to work.

Any other suggestions? The links write correctly but the page always 404s.
