Asgard Security Scanner Killed My Blog

I ran Asgard Security Scanner and deleted the malicious file it found and, Phtttt! The whole blog disappeared! Fortunately, the posts, etc, are still on my dashboard, but if you go to my (self hosted) site, nothing’s there! What did I do wrong? How can I fix it?
