I was surprised that it doesn’t offer an auto-responder feature, besides the opt-in, there should be the ability to send a welcome mail/newsletter to every fresh subscriber, shouldn’t there?

Yes, it should be. Currently Email Subscribers allows you to send welcome email to every new subscriber. You can find that in Email Subscribers -> Settings -> Signup Confirmation -> Send Welcome Email to New Subscribers after Sign Up?.

Other than that, I missed the ability to filter the shortcode’s output content, as my site uses different classes and layout.

About the shortcode, there should be some way to override the css, my theme is using different css classes and different html DOM structure, I would’ve loved being able to edit the output form.
hopefully its more clear now.

You can use form classes of shortcode to customize form however you want it.
