Great plugin but breaks same-category pagination

This could be the best plugin for manual ordering of posts and custom posts. It is the only one which lets you choose posts, custom posts, pages and even taxonomies to order. The best thing is it still works on filtered lists – critical when you have multiple categories and posts to order.
HOWEVER:
When this plugin is activated, it becomes impossible to restrict pagination to the same category. A support post from over a year ago found the issue: the ‘in_same_term’ argument is ignored (event when set to true).I am disappointed that I cannot use the plugin until this critical issue is fixed.
