Best way to noindex existing thin content

I have some custom post types that are currently in Google and I want to noindex them.
Currently, if I set noindex either for a specific post or globally for a post type, the html gets a robots meta tag with noindex AND the url is removed from the sitemap.
I’ve read somewhere that it’s better to leave the URL in the sitemap so that Google crawls it and sees the noindex, removing it.
So what should I do? Just noindex them with Yoast and hope for the best? Make a list of URLs and manually submit them to Google to be removed? Or…?
