I had a similar problem to this, but I couldnt even access my Settings>Permalinks page…

What I had to do was open the database and in wp_options database delete the permalink_structure field, so it was just left blank.

This fixed it for me to see the pages without errors, and I never touched my .htaccess file.

Now I just have to reinstate the correct permalinks, but I havent got that far yet!

Samuel B, your suggestions don’t work for me – see my original post.

    I saw your post

I’ve tried deleting the .htaccess file but no joy.

    so you couldn’t delete it – what? couldn’t re-generate a new one?

To clarify – I did delete it and it regenerated a new one, but the problem remains.

did you try default permalinks 1st after deleting .htaccess?

The links are working again now, all is fine. The WP 3.1 update had taken away a custom category I had created, which I hadn’t noticed.
