Hi, Are you referring to the WordPress navigation menu? Is it a YouTube or Vimeo video?

Hi, You can add a custom link to the menu where the URL will point to the YouTube video (e.g. https://www.youtube.com/embed/nbp3Ra3Yp74) and the Link Text will be the hyperlink (e.g. Click here). Now click on the “Screen Options” at the top of the page and enable the “CSS Classes” option under “Show advanced menu properties”. This will now allow you to specify CSS classes for each of the menu items. In order to pop up a YouTube video using this plugin you will need to specify “wp-colorbox-youtube” in the class field.

It looks like WordPress encloses each menu link within an unordered list item. And it seems to apply the class to the list item (not the link inside it). That’s why the popup window opens but it’s empty. I believe the plugin is not being able to read the YouTube video in it since the popup is getting triggered by the list item.

I tested it on the Twenty 16 theme. Give it a try and see if it works with your theme.
