• So I sell on ebay in addition to having a woocommerce website.
All the orders are processed through paypal directly. Is there any way for the woocommerce orders to send paypal the information of which website it originated from?

the problem i have is both stores use the same SKU naming but are separate inventorys and i dont seem to have a way to tell the difference in which order came from ebay or which came from my woocommerce site while going through orders in paypal

A simple solution could be to maybe prefix the SKU’s on one of the sites.

I don’t know of any area in PayPal where you could pass this information along. If you find one specifically, I could maybe help you find a way to pass the information to it at the WooCommerce checkout.
