Cannot Enable Minify

On my site WP Codebase, i’m trying to enable Minify, and cannot. I’ve gotten every other part working including the CDN. When I go to enable minify it comes up with this:
It appears Minify URL rewriting is not working. If using apache, verify that the server configuration allows .htaccess. Or if using nginx verify all configuration files are included in the main configuration fail (and that you have reloaded / restarted nginx).
I have my own VPS set up with this, and I have NGINX & PHP5-FPM installed. One thing I noticed is that the default permalink structure for this WP install has /index.php before it, but if I remove index.php it works fine (look at a post’s url).
