Can’t delete taxonmy associated with post when plugin is activate

We’re using this plugin on our multisite and we noticed that if we edit a post that has taxonomy associated with it and press Update, the taxonomy does not get removed – it shows when we edit the post again.
Once I disabled this plugin, the behavior went back to normal. We’re currently on version 5.1.1, but we since checked it on 4.9.x and we’re seeing the same thing there. Any ideas on how this can be fixed?
