Categories Won't Work with Plug in. Keep getting "Not Found"

When using this plug in, which I installed to keep my page url’s the same as my old site… the categories won’t work. When you click on a category it brings up a Page Not Found. I have to deactivate it and redo my permalinks to get the categories working again. Is there anyway around this??
