I understand that the category filters are not working as they should.

Could you go to?WooCommerce > Status > Tools, and regenerate the product lookup tables to see if that fixes the issue for you?

If it doesn’t, could you please share with us your System Status Report, which you can find via WooCommerce > Status > Get system report > Copy for support.
