Most of the tricks Joe the baker used are in the FAQ. That together with judicious use of Firebug, and an understanding of the Bootstrap scaffolding will get you started.

Firebug will show you the CSS used by other sites to modify the theme.

Otherwise, please be specific about the particular change you need advice on. Getting from the basic Customizr site to the joe-the-baker site is not something someone is going to spend several hours documenting for you.
